You’re doing everything right. You go to the gym five or six days a week, you eat clean, and you never miss a leg day.

So why do you still feel bloated, exhausted, and like you’re catching every cold?

According to fitness and health experts, the answer might be surprising: Every time you push yourself through a tough workout without giving your body the recovery it needs, you’re messing with the delicate balance of your gut.

“Productive training stress follows a simple pattern: you challenge the body, you recover, and you come back stronger,” says Dr. Desi Bartlett, creator of The Body Mind Work Out and a certified personal trainer.

‘The line is crossed if the stress keeps coming and recovery never catches up.’

That imbalance, Bartlett told Daily Mail, doesn’t just make you tired. It can throw your gut and therefore your immune system, your mood and even your long-term health into chaos.

Not all workouts are created equal

High-intensity, long endurance workouts, especially running, are often the most common biggest intestinal stressors, largely due to reduced blood flow to the digestive system combined with repetitive impact, says Bartlett.

Cortisol is a hormone produced by the adrenal glands and is essential for metabolism and the sleep-wake cycle.

Cortisol, commonly known as the “stress hormone,” isn’t bad itself — the concern is prolonged or poorly regulated elevated levels, which can occur with the combination of intense exercise without adequate recovery, Bartlett explained.

Heavy lifting is generally easier on the gut, Bartlett said, but training at high intensity six or seven days a week without a planned period of reduced training intensity or volume can cause the same recovery deficit.

“The pattern is more important than the modality,” Bartlett said. ‘Intensity plus duration plus no rest is the problem formula.’

What actually happens in your body?

During intense exercise, blood is diverted away from the digestive system and sent to the muscles, heart and lungs that need it most, a short-term survival response, she added.

However, the problem starts when workouts are too long, frequent, and involve poor fueling beforehand to prepare the body.

Over time, the intestinal wall comes under pressure from repeated blood diversion, not giving it a chance to repair itself.

Dr. Kim Barrett, professor of medicine at the University of California, San Diego, told LiveScience states that the physical stress of endurance or extreme exercise can trigger an inflammatory response in the intestines that leads to diarrhea, bloating and abdominal pain, and that hard training also diverts blood flow away from the digestive system in a way that disrupts healthy intestinal function.

“The training itself isn’t the bad guy,” Bartlett said. “The dose and the lack of recovery are.”

When chronically elevated levels of the stress hormone cortisol are added to the mix, digestion suffers and the intestines’ protective barrier can break down.

A 2024 study in Physiological Reports found that a single 60-minute high-intensity treadmill run increased markers of intestinal barrier disruption in trained athletes.

And a 2025 judgement in the World Journal of Gastroenterology, similarly intense or prolonged exercise was linked to increased intestinal permeability, often called ‘leaky gut’, via reduced blood flow to the intestines and physical stress on the intestinal wall.

Although not a formal diagnosis recognized in mainstream medicine, leaky gut occurs when the lining of the intestine becomes more permeable than it should. That means food particles, germs, and waste can enter your bloodstream and cause inflammation or food sensitivities.

The consequences of a struggling intestine

The gut and brain communicate constantly, Bartlett said, and a stressed gut is linked to changes in mood, sleep and inflammation throughout the body — which she believes is why chronically overtrained people so often exhibit irritability in addition to their digestive problems.

Regular exercise is generally linked to a lower risk of colorectal cancer, Blumenfeld said, but that protective effect depends on recovery keeping pace with exercise.

Inadequate recovery can counteract this by increasing inflammation and putting pressure on the gut’s protective barrier – the same mechanism that causes many of the other symptoms on this list.

Fiber remains critical, she said, because gut bacteria ferment it into a compound that fuels the cells lining the colon.

A 2022 judgement in Sports Medicine found that when exercise intensity and duration exceed recovery time, it can quantitatively and qualitatively alter gut bacteria.

This can promote dysbiosis, an imbalance of gut bacteria, which then promotes inflammation and disrupts metabolic balance.

The five warning signs that your intestines are having trouble

If you’re pushing your body beyond its limits, Bartlett says, there are signs to look out for. Instead of just a single symptom, focus on this as a cluster:

1. Constantly getting sick. Frequent colds and infections in an otherwise very fit person are one of the clearest signs that the immune system – which is closely linked to gut health – is being overwhelmed by training loads.

2. Energy crashes in the afternoon. Crushing a tough morning workout and hitting a wall at 2pm every day is not normal

3. Bloating that won’t go away. Occasional bloating due to a bad pre-workout meal is normal. Bloating that occurs most days is not.

4. Poor sleep. A body stuck in a stressed “fight or flight” state has difficulty transitioning into deep, restorative sleep.

5. Performance drop. Training harder but becoming slower or weaker is not a motivation problem; it is a sign that the body has not recovered properly.

How to prepare your body for a workout

Exercising on an empty stomach and then not eating for hours is one of the most common mistakes among overtrained gym-goers, according to Bartlett, and it exacerbates gut stress.

Her advice: something easily digestible with carbohydrates before a hard session, and a good meal with protein and carbohydrates within an hour or two afterwards, when the body goes into recovery mode.

Don’t cut calories on rest days. That’s the biggest mistake Bartlett sees.

Instead, use the lower training stress as an opportunity to eat fiber-rich foods that can be difficult to digest during tough workouts – vegetables, legumes, whole grains and fermented foods like yogurt or kimchi.

How to actually rest and recover after a workout

According to Bartlett, a real rest day is not a lighter version of a workout. Instead, she recommends activities that calm the nervous system and promote circulation: walking, gentle swimming, restorative yoga or mobility work.

Bartlett is a big proponent of practices like Yoga Nidra on rest days because they engage the parasympathetic nervous system – the body’s “rest and digest” state.

“Your gut does the best repair work when your body isn’t in a fight-or-flight situation,” she said.

A good rest day should also include unhurried meals, real hydration and a full night’s sleep, according to Bartlett.

Can Probiotics Help Heal Your Gut?

The best way to help your gut heal is through diet and rest, as the evidence on the use of shakes and supplements is mixed

Bartlett’s advice: eat first, then recover, supplement third.

Blumenfeld agreed, noting that while there is decent evidence that probiotics can provide athletes with modest immune support, the evidence for relieving gut symptoms specifically is weaker and depends heavily on the exact strain used — meaning a commonly available supplement may not do much at all.

A 2021 meta-analysis of randomized controlled trials published in the Journal of Athletic Training support this.

The study found that probiotic supplementation reduced the severity of symptoms of upper respiratory infections in elite athletes, but had no apparent effect on the number of days athletes were sick or how often infections occurred. This underlines that probiotics play a modest supportive role at best and are not a solution in themselves.

“No probiotic can beat chronic overtraining and undereating,” Bartlett said.

The bottom line on over-exercise and gut health

If your gut symptoms started or worsened around the same time your training ramped up, Bartlett says this is exactly what you should look at first — before cutting out entire food groups or reaching for supplements.

The solution, according to Bartlett, is rarely complicated: Reduce training volume by 30 to 50 percent for a week or two, prioritize sleep and adequate fuel, and then gradually reintroduce intensity.

“Most people don’t need permission to work hard,” Bartlett said. “They need a plan to recover properly.”
